is there a way to make setup factory use the icon I want to represent my program when it is installed onto a computer?

No I'm sorry, currently it is against usage policy to alter that icon in any way. This is under consideration for a future version though.

well thanks for the info ... it just would be nice to use an icon that represents me and not so general in looks.

If you're talking about Shortcut icons (i.e. Start > Programs), you can specify that on the properties of the file. Just double click it on the main Setup Factory screen and right where you told it to make an icon, you can choose which icon you want to use. It must be in standard .ico format.
