Two possibilities: The program is right, and your setup indeed attempts to deploy malware, or it is mistaken and this is a false positive.

If it is a false positive, then report it to them, so they can correct their product.

Malwarebytes with definitions v2014.05.19.10 did not detect a fresh build of an installer created with Setup Factory 9.2 as suspicious/infected during my test. Of course your installer may contain a file which resembles a known malware signature.
